I'm thinking bootloader problem that still persists. A Time Machine restore will *NOT* restore the EFI emulation or the Chameleon bootloader AFAIK.
Unfortunately, I'm pretty sure you're going to have to format that drive, reinstall, then use the Migration Assistant to restore your data from Time Machine after that. And depending on what came with the install disc you may also want to reinstall Chameleon RC2 once the rest is done with.
