Multiple Problems after Reinstall

After figuring a few things out, my initial install of Leo4Allv2 onto my AMD NForce 630a based motherboard went smoothly. I could see the entirety of my SATA harddrive that I installed to, as well as my IDE harddrive.
Of course, the built in GeForce 7025 didn't work (other than a basic 1024x768) and the built-in ethernet didn't work. But to fix that, I put in a Tulip based ethernet card, and bought a new graphics card.
Then, I tried to update to 10.5.4 from 10.5.2 and lost my dock.
I tried everything to fix it, and it wouldn't come back.
So, I reinstalled.
The first time I tried, I didn't think about it a whole lot, and after the install my computer hung on boot. So, I tried again. I reformatted the harddrive in linux to fat32, formatted to hfs+ on the install disk and installed.
Now, I have a number of odd problems.
1) I cannot see my ide harddrive. It isn't there. Disk Utility doesn't even show it.
2) In System Preferences I no longer have Keyboard Settings. So, I can't change which key is Command, and by default on my keyboard it sets it to the windows key, when really it should be alt.
3) Spotlight crashes with some regularity.

Should I attempt to reinstall again, being sure to wipe the harddrive better this time? Or would a different kernel be in line? What could be the cause of these problems?
